Palhoça lies on the mainland south of Florianópolis, across the narrow waters that separate Santa Catarina Island from the coast. It is part of Greater Florianópolis. On a map its built-up areas run along the shore of the southern bay and along the BR-101 highway, which crosses the municipality from north to south. Behind them, the land rises into forested hills and mountains.
A large part of the municipality belongs to the Serra do Tabuleiro State Park, one of the largest protected areas in Santa Catarina.
