Miracatu lies in the Vale do Ribeira, the green, hilly region in the south of São Paulo state. On the map the town sits in a valley surrounded by steep, wooded slopes. Its streets follow the valley floor and the river, and there is little room to spread outwards. The Régis Bittencourt highway, BR-116, passes nearby on its way between São Paulo and Curitiba.
The municipality covers a large area, and much of it is Atlantic Forest, one of the largest remaining areas of this forest in Brazil.
