Cilacap sits on the south coast of Central Java, one of the few natural harbours on this side of the island. The long, narrow island of Nusakambangan lies just offshore, separated from the town by a strait, and protects the port from the open swell of the Indian Ocean. On the map the island and the water around it frame the town's southern edge.
To the west lies Segara Anakan, a large mangrove lagoon partly enclosed by the island, whose channels and mudflats form irregular shapes in contrast with the straight streets of the town. Cilacap is an important industrial port and home to one of Indonesia's largest oil refineries, whose tanks and pipelines cover a broad area near the harbour.
