Santee sits in eastern San Diego County, in a broad valley crossed by the San Diego River. On a map the river corridor runs through the middle of town as a wide, soft band of green, and neighbourhoods of curving suburban streets and cul-de-sacs spread out on either side and climb into the surrounding hills.
To the west, Mission Trails Regional Park provides a large open area of hills and chaparral between Santee and the city of San Diego. In the north of town, the Santee Lakes form a chain of small ponds fed by recycled water, a popular spot for camping and fishing. State Routes 52 and 67 carry traffic across the valley.
