El Estor lies on the northern shore of Lake Izabal, the largest lake in Guatemala. From above, the town is a compact grid of streets pressed against the water, with the broad surface of the lake filling everything to the south. Behind the town, the land rises toward the Sierra de Santa Cruz.
The area is known for nickel mining, which has shaped the local economy and has been the subject of long-running debates. The town's name is often said to come from an old store that once supplied travellers and traders on the lake. West of the town, the Polochic River reaches the lake through a broad wetland delta.
